I was wondering what AGM would be best too cope with S-400 with TOR-1M and Tunguska , perhaps JASSM? How well would TOR-1M and Tunguska anti missile capability work , could it shot down the JASSM?

The S-400, no matter how long ranged the missile is, is limited to engaging targets its radar can "see". And we are not talking just about stealth here, but also aircraft flying under the radar horizon.

On an ocean like surface with no obstruction, a low flying aircraft can only be seen by any LOS radar at no more than 25~40km depending on the height of the array. A common tactic against known SAM emplacements is to have a spotter aircraft(s) staying outside the battery's effective engagement envelope (say 100~300 km depending on the altitude and velocity of the said aircraft). The actual kill package need not be delivered by this aircraft(s). Instead a sortie going in down low will be able to stay below the battery's horizon up till about 30~40km distance to pop their anti-radiation missile(s). Of course, things get complicated if the prepared defenses include short range AAA and SAMs, but you'll basically peel these off  layer by layer until you get effective ingress to take out the "big" battery in the area.

Having said that the classic AGM-88 HARM is a 100+ km weapon. The AARGM (88E) is said to have a range in excess of 180 km in a lofted trajectory. There is also a MARC-290 VFDR (solid fuel Ramjet) powered version of the AARGM having been test fired. This motor has a burn time of 850 seconds! Even at a modest Mach 2 (the lower bound threshold for stable ramjet operation), that translates into 508km worth of motor time. In short, there are plenty of weapons capable of engaging an S400 type battery beyond its effective missile envelope and plenty of ways to take the launch point close in without exposing the launching aircraft to its radar.
